I second this series it is by far my favorite. It does have a ton of historical detail but it is fabulous and so worth the read.
As for the Witched of East End series, I wouldn't't waste my time on it, I read it and it was okay but since you have already watched the tv series and it is different from the books, I wouldn't try to read it.
The Three Island Trilogy by Nora Roberts is also really good but has lots of romance so if that isn't your thing then I wouldn't pick it up.

Linda Winstead Jones' Children of the Sun series

Cheyenne McCray's D'Anu Witches series

Kelley Armstrong's Women of the Otherworld series features witches in Dime Store Magic, Industrial Magic, and Waking The Witch
Yasmine Galenorn's Otherworld series, it starts with Witchling.
Kim Harrison's Rachel Morgan series, it starts with Dead Witch Walking.
Faith Hunter's Jane Yellowrock series, it starts with Skinwalker. The title character is a shapeshifter, but her best friend is a witch.
Deborah Harkness's All Souls trilogy, it starts with A Discovery of Witches
Mercedes Lackey's Diana Tregarde trilogy, it starts with Burning Water
Bailey Cates's A Magical Bakery Mystery series, it starts with Brownies and Broomsticks
C.C. Finlay's Traitor to the Crown trilogy, it starts with The Patriot Witch

The Witch of Blackbird Pond a YA by Elizabeth George Speare.
Witch Child and Sorceress YA by Celia Rees
The White Witch a YA by Janet Graber
Beyond the Burning Times a YA by Kathryn Laskey
The Gallows Hill a YA by Lois Duncan
Charmed & Dangerous This is the first in a series. It's got humour and interconnects with another series.

Not sure if you would be interested in this also but the main character is half mage, half vamp. The series is also complete.

I also recommend the Hollows/Rachel Morgan series that Joseph previously posted about.

Here is my shelf entitled "heroine witch":

The Lydia Dare books are part of a series also dealing with werewolves and vampires. The link above only includes the books where the heroine is a witch. So, check out the rest in the series. They are really good.

This is a great series as well but from the male POV.
I can't believe I forgot about the Hallows Series, I recommend (Second) them as well.

Check out Patti Roberts http://www.amazon.com/s/ref=nb_sb_ss_...
She does Witches, Warlocks, Vampires, wolves and ghosts

I also recommend this one. Really good book!

Wyrd Sisters

And this (contemporary paranormal romance) - very good writing:
Ravenous

Adult:

And I second Anne Rice, Kim Harrison, Jim Butcher, Barbara Bretton, Christine Feehan, Kelley Armstrong, Molly Harper
There are other books to go along with Wyrd Sisters. And, for YA/juvenile there is also the Tiffany Aching series. The Wee Free Men is the first book in that series. (It's also book #30 in the Disk World series, as Wyrd Sisters is #6.

Witch Blood
I also like the Southern Fried humor of series from Kimberly Frost's SOUTHERN WITCH
Would-Be Witch

I'm going to add my recommendations for ADOW and SON as well.

Whole heartedly agree and second the Hallow series as well as the Dresden Series. Both are totally amazing and the story line and writing gets better with each new realse(funny too which is a plus.
Deborah Harkness is an amazing and smart series.
Ok, I can NOT believe that this hasn't come up yet. Witch World by Andre Norton. Although to be precise--there are something like 30 books in the series. Not all have the title Witches in them, some have others--shapeshifters, flying humanoids that are about 18 inches high, green skinned nature spirits. . . All kinds and shapes of beings. The series also has a sci-fi feel to it, as well as a bit of a fantasy feel. But it really is a good series. Norton tells a good story.
