I am looking for books where the main character has been raped and is entering a new relationship and trying to get over their issues. I am not looking for books where the main guy rapes the main female and they get over it because he apologizes and loves them.

If you want historical ones, I read Island Flames where the main character is kidnapped and raped by a pirate and in the end they fall in love. Same with a book called The Sheik by E.M. Hull.
Are you looking for a series? I read Be My Hero by Linda Kage, but it's book 3 of her Forbidden Men series. Although it is book 3, each book in this series is about a different couple but they all know each other. Good book though.

May not be what you're looking for but that happens in the Mercy Thompson series by Patricia Briggs. It's a few books in and is a main thing for the character. She is in the new stages of a relationship and the hero is very supportive.
The Eve Dallas series by J.D. Robb has a heroine who was raped by her father. Much of the series is devoted to the fallout and watching her get over that.That Camden Summer by LaVyrle Spencer has a similar plot line, although the rape actually happens during the book and can be upsetting for some.
In addition to the Mercy Thompson series, the Alpha and Omega series by Patricia Briggs has a similar plotline (with werewolves) and it is handled beautifully. The same theme also appears with a male character and a supporting character in her Dragon Blood.
On a more purely romantic note, both Island Snatchers by Janice Kay Johnson and The Lady by Anne McCaffrey both have experience abuse and rape, and both find kindness and support from caring male leads.
Also, A Question of Justice by Rachel Lee features a heroine who has been raped. Very sweet story, actually.
If you can find them, Mary Kirk wrote two lovely 1980s romances featuring strong heroines who found love after rape/abusive relationships: Phoenix Rising and Embers: Author's Cut. Also, Kay Hooper dealt with this theme in The Matchmaker and The Touch of Max.

Lora Leigh "Dawn's Awakening". It's part of her Breed series. Main female character was raped repeatedly by one primary male though others too. None apologize nor are they the hero of the heroine's story. It's a great (albeit highly emotional) story.

I haven't read it myself but I know Pieces for You by an author with last name Rulon deals with this. It's the second book in a series but a stand alone novel.
These are heroines who were raped in the past and are going into a relationship with the Hs. Break, Unmasking Charlotte, Found, An Eye for an Eye: Zach & Katie's Story, Destructive
I just read Gina and Mike where she is raped (by someone else) while in a relationship with her boyfriend and it affects her relationship with him. It's a second chance romance novel which was a good read.
Alpha & Omega series by Patricia Briggs. You have to start with the novella to understand what's going on.
You can try Speak too. Doesn't really include romance but gives a nice perspective into surviving rape.
