Google Books preview of Perception by Lee Strauss - Becca's suggestion:
https://books.google.com/books?id=Uew... There are different cover images.
Quotes from the book:
- "I don't remember this. Why wouldn't I remember his?"
"They did something to you; erased your memories. I'm hoping I can help you to remember."
She glanced up at me. "So, if this is true, what did we find?" [spoiler]
- "Do you remember? It's on the outside."
She scuttled a little farther away from me. "I don't go to the outside. My grandfather says the naturals can't be trusted, and he's Senator William Vanderveen, you know. He's going to be president."

From what I remember, she had enough semblances of freedom that she didn't feel like a prisoner, but she was definitely still a captive. Probably also influenced by memory manipulation, but I don't remember enough details to be completely confident.
I've scrolled through the whole Best Eye on the Cover list, but nothing in it looks like what I'm imagining. Thank you all for your help thus far, I'll keep this updated if I come up with any more to add!

Just from reading the summary, it seems astonishingly close to what I remember. I still don't feel like that's it but I'll try to get a hold of it to know for sure, thanks for the great suggestion!

I think the cover was white with a pair of eyes (brightly colored?) over the title, possibly with sequels having different color eyes
the book was in english, set in the (possibly nearish?) future
the main idea was that one main character (female) was being held captive, and was either fine with it or tricked into complacency through memory erasure/modification. the other main character (male) somehow finds her and meets her, but comes back later and she has no memory of him. he eventually helps her escape, but I don't remember much after.
===possible spoilers ahead===
one standout detail is that the memory modification could read/erase her memories, but importantly could also change her emotional reaction to a memory (ex. she remembers meeting the boy, but is angry at him for sneaking in)
I also have a vague recollection that there might have been time travel involved later in the series, possibly passing some kind of message to one of the past versions of the main characters? (I could be completely off though)
