The setting is an island that is blocked off from the outside world. The main character is a guy who has been bioengineered to be super-everything. I don't recall if this is a spoiler but he was grown in a lab from a bird embryo. There's a scene where he and another person talk about their desire for flight even though they have human forms.

I believe this might possibly be the Maximum Ride series by James PattersonThe first book in the series is The Angel Experiment
Though the main character is a girl and not sure about the assassin/island part.

Hmm, no. The main character from the book I'm referring to was definitely a guy, and he couldn't actually fly (there are a lot of falling scenes though).

The The Bar Code Prophecy series has some of the characters with bird DNA, and they do talk about flying (view spoiler)There's not really a superhero character though, and the main character is a female, not male. Just mentioned it in case you're mixing a couple of books up.
