Well , I read The Mortal Instruments first and i think this is the reason i liked it more.
After i read Clockwork Angel i thought the first series it better, but after I finished it i missed reading about the personages, so it was very good book too.
But I think you'll like both series.
It's better to read them in this order:
1. City of Bones
2. City of Ashes
3. City of Glass
4. Clockwork Angel
5. City of Fallen Angels

Anyway, CoFA was kind of a letdown after the first three books. The Jace/Clary drama was over, and after all of that, there's not really anything you can do to make the series just as good; at least for me. I kind of...feed off of tragedy, and CoFA didn't have like, ANY tragedy. The only thing I really liked that Jordan, hahah.
And also The Mortal Instruments is better. Like I said, me and tragedy get along very well, and TID didn't have enough tragedy for me. I mean, I totally wanted to smack Will around all the time, and if CC decides to throw a love triangle at us again, I'm going to scream.
All in all though, I think TID will be pretty good. (: I already preordered Clockwork Prince, hahaha.

The series are connected, but not completely interwoven. They can be read separately, and neither series has to be read first, but Yona's order is how the books have come out, and I would go with that if possible, in order to gain the most crossover information.
Clockwork Angel was a better first book to a series than City of Bones was because the author had time to grow and improve on her writing. So far, my favorite book is still City of Glass though.

Jace Wayland and Will Herondale have really similar personalities, which kind of annoyed me.
