Peter V. Brett Messenger's Legacy begins during the period of Warded Man where Arlen is studying in Miln. It then skips 9 years ahead into the 'present', with the ending taking place perhaps 1/3 of the way into Skull Throne. If you want to read things in 'order', my recommendation would be:

1) Warded Man
2) Brayan's Gold
3) Great Bazaar
4) Desert Spear
5) Daylight War
6) Messenger's Legacy
7) Skull Throne
