I think that Arthur Miller employs this dramatic license to set the tone for how the audience is suppose to view Puritanism. In today's world it is hard to fathom that a religion so rigid (not to mention headed by the idea of a God so unforgiving) would attract and keep a following.
Also the affair with Abigail only further enhances that John Proctor's ending pleas. John Proctor, in marrying his wife Elizabeth, promised under his good name to forsake all others - to remain faithful and true. He breaks this oath -- ruining his good name. He will do greater damage if he signs the false confession of witchcraft. This is the line that he is unwilling to cross.
