This answer contains spoilers… (view spoiler)[Hi Calvin! Sure, I think it's been out long enough now (spoilers ahead for anyone who hasn't read)

All unspoiled eyes averted? Yes, good. So, I'm assuming the confusion is with the Epilogue, but just in case, here's a rundown of the end of the story before that: Henry tricks Phil into believing he's infected with a new strain of the plague and convinces him the only way to survive is to leave the City. He takes Phil (through trickery and later violence) to the Lodge, hoping to get more information about what happened to Marnie and, let's be honest, for some revenge. He doesn't find the information he was hoping for and decides to raze the lodge by setting it on fire. Things go wrong, Phil gets the upper hand and Henry ends up tied to the same post he'd been tied to while he was infected with the fire now out of control. Phil stops to get the keys to the truck back from Henry, and Marnie, who has been watching the lodge for a chance to get vengeance as well, ends up killing Phil. Henry tries to persuade her to return to the farmhouse with him (where he originally woke up, same farmhouse that Nella and Frank originally left them), but she is understandably leery of strangers and doesn't truly believe he is who he says that he is. She ends up leaving when Vincent arrives to help Henry. So that's the main story ending.

On to the epilogue: Henry and the gang (just easier to list than the names, so basically the original characters minus Pam who stayed in the City and the additions of Amos and Stephanie along with about two dozen unnamed Cured) have left the City, feeling they can do better on their own. They've settled at that original farmhouse and the surrounding fields and are in the process of building a community. They are nervous that the City will decide they want the people in the community back and will come with force, but are still only thinking about defenses, they haven't built any yet. But they get news that the new strain of the plague has spread (the timeline overlaps with After the Cure, Henry's crew leaves the City just as the new plague is beginning to spread) and they know they need to get ready for an influx of possibly infected refugees. While Vincent and Henry are discussing what to do, a stranger shows up who has been looking for Vincent in particular.

So, super spoilers for Krises and Poveglia ahead. Look away! :) But I am going to spoil because I admit, I hate the epilogue. I shouldn't have ended the book that way (or not with Father Preston showing up anyway, the other stuff was a good way to end it), but what had happened was I had already gone several chapters into Krises and realized it was going to be way, way too long and I needed to break it up into another book. I've gotten better (I hope) since then, so this will hopefully be the very last such "cliffhanger" I ever write. So here's the deal with the stranger:

His name is Father Preston. He and Vincent were in a monastery together before Vincent became infected. Preston was immune. Book 3, Krises deals with his story and Vincent's past (as well as a whole bunch of other folks!). By the end of Krises, Father Preston believes he is immune from ever becoming infected and that his blood is the key to curing the new plague. His community scatters after a large conflict with the other characters in that book and he travels with a small group south, hears news of Vincent and seeks him out (which is where we find him at the end of the Cured). Poveglia and the 40th day sees he and Vincent semi-forced to work together in quarantine--- and I'll stop spoiling now :)

I hope that answers your question, but I could have completely missed the confusing part and just spoiled three books for you (if I have, I'm sorry!). If it's another piece that is confusing, let me know! I'll be happy to answer any other questions!
