"Mrs Hudson, why does Sherlock think that I’ll be moving back in here?"

I love this line. This is such a great line. This line tells us so much about John and Sherlock’s relationship.
John can speak Sherlock’s language in almost any format. That’s reinforced throughout the entire show, obviously; that’s the whole point of the “conductor of light” line as well. I think it’s interesting that the show reinforces it right at that moment though, right before the confrontation with Mary. John knows Sherlock. He knows Sherlock so well he can accurately assign meanings to symbolic gestures no one else would even notice. And as we already know and John is about to find out, John doesn’t know Mary. This aligns John with Sherlock over Mary before the confrontation even begins. Sherlock is already telling him with the chair and the clair-de-la-lune that it was Mary that shot him, and we are being told that John is sitting back in his chair because he’s with Sherlock. Always with Sherlock.
It also tells us that John is aware the Sherlock moved his chair because he was gone and married and there was no chance of him coming back. Even though John’s not living in 221B for all of TEH and TSoT, the chair remains in the sitting room. It’s only after John’s marriage that Sherlock moves it. Does this mean that Sherlock thought, maybe, just maybe, John might call off the wedding and come back to him? that little symbolic hope? And John realizes what Sherlock’s done. John is gone and not coming back, and Sherlock is not replacing him. There is no room for a guest there; they would have to sit awkwardly across the room on the sofa. There’s only one John and he’s not at 221B anymore, so the chair can go.
And John knows that. He knows that the chair is for him. He doesn’t assume that Sherlock wanted to be able to seat clients there or other guests like Mycroft or Mrs Hudson, all of whom are seen through the show also occupying that chair. Or even John himself, come to visit. That would have been the reasonable assumption. It’s not practical to only have one chair and have it pushed off to the side looking at the empty space.
Instead John knows that Sherlock would only put that chair there if John specifically were going to be there every day to sit in it. He knows the significance. He knows what Sherlock is saying: you can come home. So he knows what Sherlock was saying when he move it to begin with: you left me.
John was told in Sherlock’s speech at the wedding. I think this exchange goes a long way toward showing that he did, in fact, listen.

Exactly. And John doesn’t have the first clue about Mary. There were all these things that he felt she should be, but few things about what she actually was. In which case it’s better that he didn’t want to learn the truth: he wanted an empty symbol, a polite pretence of a wife. What he knows - knows and still loves to the depths of his soul - is Sherlock.
