She might also be overly defensive of Robb's position as the heir, since Eddard seems to actually prefer Jon. I don't think Eddard does so intentionally and is probably not even aware of it. It might just be something I misread too, and for that matter could be something Catelyn misread.
But at any rate, I don't think Jon has done anything to earn her scorn. Other than exist.

Another explanation is that according to the book, bastards are supposed to be tucked away into a corner and not treated the same as trueborns. The part of Catelyn that cares about her standing in society probably dislikes Jon being present alongwith the others.(Though not knowing who his mother was and whether Ned loved her, as well as competition to her own children explain a lot.)

I think that's true. Jon has this stigma attached to him that he's a bastard child and Catelyn can't get past that.

As far as looking like a Stark that is true, and I guess that would grate on you day after day. That and not knowing who Jon's mother is would make you question your husband's love for you. I know that the marriage was arranged but they had come to a mutual love of one another and to have that in the background would always make you question if your husband actually "loved" you or not. Why won't he share that information with me? So instead of taking it out on Ned which Catelynn can't do because it isn't proper she takes it out on Jon. That makes more sense to me, kind of out of love for Ned rather than hatred of Jon that Catelynn acts the way she does.

That's true. Though he didn't go to the wall until right around the time that Eddard went south. And if there was a secret, it might have died with Ned.
GRRM is up to something. I might be off base, and parts of my theory are predictable enough that they're probably wrong. But Martin has a grand plan and I'm looking forward to see its resolution.

Good job spotting that. It took me my 2nd read of the series to think about it. But lots of people have come up with hypothesis, and there are no known contradictions that anyone has pointed out.
And if there was a secret, it might have died with Ned.
Ned went to fight Rheagar with 6 other persons, two of whom survived. So the secret is not dead, and perhaps others may figure it out too. (Remember that Rheagar wooed Lysanna for some time before absconding with/kidnapping her.)

Customs are never as strong as need. Already in the latter parts of the series, some customs have been broken. And several bastards were acknowledged by one of the Targaryen kings.(A Dance of Dragons - the civil war which was initially reported as title of Book 5).

At the same time, I can't help but think that the ultimate trajectory here will put Danaerys on the throne. Could she end up married to Jon who would be her... nephew? It wouldn't be the weirdest marriage in that family....
I'm definitely not making that as a prediction by any means. I don't really think it's going to turn out that way... seems too easy of a way to make too many readers happy. Still, if I had to pick characters who will survive to the finish, my money would be on both of them.
