I know this book follows a race of genetically engineered humans who were built to be workers. The are distinguished from humans by neon hair,eyes etc.. the book follows their struggle for equal rights. their is also a extreme religious group that considers them unholy.

The Clone Codes has clones that have bright skin and no hair. The series is about rights for clones and cyborgs.
Perhaps Gemsigns? The engineered humans originated from a handful of corporations, all of which have some signature color that they include. Does any of this sound familiar? In the prologue, there is a girl running away through a wooded area. Chapter 1 switches to a young woman going through an urban area, getting a migraine from having used her special skill.
