There’s a scene where the MC (female) goes to this large underground network of escaped teens where there’s selective breeding. There’s another scene where the MC shines a light in either the BF or brothers eyes while stitching a wound and realizes he’s been swapped out/infected by the enemy since his eyes don’t dilate. I also remember a scene where the Main characters are on top of a skyscraper in a dystopian city and the enemy is charging and shooting at them. Read sometime between 2015-2018

No, I don’t think it’s that, thanks though! I remember the book had a silhouette of a person/people on it. For a while I thought it was the fifth wave, but It’s not that.
It sounds like the Uglies series. Either the second or third book. Uglies series by Scott Westerfeld
It might be partials, parts of it seem familiar. But I specifically remember a scene where a group of people are in the middle of nowhere, and the MC shines a flashlight in either BF or Brothers eyes. And knows something’s wrong with him because they don’t dilate. I’ve been searching for a book with that scene for years now. For a while I thought it was The 5th Wave, but it’s not. I read it when I was pretty young, so I honestly could be mashing books together. Thanks for the suggestions! I’ll def take a closer look at the YA novel list👍🏻
Another suggestion. I’m not sure there’s a part with a skyscraper but your last comment sparked a memory of the book The Host by Stephanie Meyer.
Partials has them running/fighting in skyscrapers in the city. It also has selective breeding, sort of, in that one of the reasons why the MC and her friends are rebelling is because they are being asked to have babies, younger and younger, to help repopulate. They have friends who are having babies with guys selected by the government. There is also a character that they realize is one of Them while they are hiding/running together, but I can't remember how.
