Fantasy book in which the main characters is taking shelter in a small village until they are tracked down by the government and the village is attacked however, the main character escapes on a strangers canal boat.

This book has been on my mind for a while and I cannot figure out which book it is from. The only book that I think it could be is a book from the golden compass series but I’m pretty sure that the man that owns the canal boat that rescues the main character is not a gypsion

This does remind me of the second book in the “new” trilogy set in the same universe as the golden compass. Author is Pullman, the trilogy is called The Book of Dust, and book 2 is The Secret Commonwealth.
