I notice your profile says you're in Australia.Do you think it was an Australian book?
I just found it in a library one day so it's entirely possible it's an Australian novel
Is it the book The Other Side of the Sky by Amie Kaufman and Megan Spooner? Amie is Australian and from what I read about the book it sounds like what you are describing.
The book follows two characters.
The first is a girl born in the middle of a desolate wasteland. She is the only child born there as they seem to have infertility as all there is trouble conceiving or babies are born not alive.
(view spoiler)[ She is kept hidden in a valley for most of her life (pre story - mostly flashbacks and references to this) from scientists in futuristic protective gear (compared to the more rustic, simple lifestyle of those inhabiting the wasteland. She seems to have powers connected to the land (part of it is spreading of awareness) and creatures that at first cause a weird panic in her community because it had been assumed previously only a boy could possess such talent. Eventually she leaves the community and heads off on a journey to follow a voice she hears that sounds like her dead mother (pursued by the scientists who suspect her existence and want to experiment on her). He is part of the rich caste as his father is some kind of leader in the city. His best friend is a girl from the lower caste who has achieved a scholarship (?) to attend his fancy school.
