This sounds like a YA novel but it isn’t. I read this around 2015 on kindle; it was a fairly new book, 2000s for sure, probably post-2010.

Here’s what I remember. A spaceship is discovered fossilized in rock. The plot involves people from the future going back in time using the spaceship. There are several timelines going at once in the story. One features a paleontologist and some students from our time. Another features a young boy from the future and a sort of robot servant. He runs away from home using the spaceship/time machine and the robot servant comes along to help him navigate it. He goes back in time to the Mesozoic.

Spoilers ahead!

He gets separated from the robot and encounters dinosaurs, including a herd of hadrosaurs that he becomes friendly with. A villain is chasing him through time.

Meanwhile, somehow the paleontologist and students also go back in time. They have an encounter with a flock of raptors who stalk them through the jungle and are able to fool them by mimicking their voices. The most memorable part of the book are the raptors chillingly calling out “help, help.”
