SOLVED. YA science fiction, read between 2013-2014. [s]

I recall reading this in a Barnes and Noble a couple years ago, probably 2014. It was something about a massive underground aquifer, potentially containing something dangerous, and the civilization aboveground was restrictive in some way... maybe water usage? The protagonist's father was arrested, and the boy seemed to travel a lot... Someone was killed early on. I only read the first few chapters so I don't remember much.
