Are there any YA books about schools for gifted children that don't have bad intentions towards the students? Even Hogwarts had faculty and policies that amounted to criminal negligence.

*SPOILERS AHEAD*
It was about a group of gifted children with powers (main character possibly able to fly?) They are gathered in some school/laboratory which is supposed to be good for them, but in the basement the instructors/staff at the school, have torture instruments to 'break' them of their powers. I just remember that at the end of the book, the main character is being tortured in a clamp, crushing his/her legs together until the point of broken bones to force them not to want to fly.
I seem to also remember a motif of birds and/or singing.
