..she finds a boy practicing magic in the woods and greets him and scares him, they become friends and begin practicing magic together.

You can teleport around using magic at auspicious moments at certain places around the universe, namely NYC's Subway, the top of the Empire State Building, etc.

There's a Macintosh computer that they get around the 2nd book in the series if that helps.

Her sister becomes a magician too and begins to solve all the mysteries of the universe. She accidentally teleports herself to a planet made of silicon and discovers that it's alive like a computer and creates robots and stuff that become sentient.

Its heavily based on science and is very rooted in it. I really want to find this book again!
