How about Samantha's Masquerade?
I found it from a librarything thread that mentions a plot that sounds like what you are looking for. (http://www.librarything.com/topic/92385 )
This could be Mistress Malapert by Sally Watson. There is a runaway girl who joins an acting troupe disguised as a boy. The troupe puts on Shakespeare's plays.
I think it could be Cue for Treason.The novel is set in Elizabethan England at the end of the 16th century. Two young runaways (one of them is really a girl!)become boy actors, at first on the road and later in London, where they are befriended by William Shakespeare. They become aware of a plot against Queen Elizabeth's life and attempt to prevent it.
I think Cue for Treason is likely; possibly also The Shakespeare Stealer although a boy is the main character.

The book was about a boy and a girl (I'm not absolutely positive about the boy) who were running away from something. The girl dressed up as a boy and ended up playing the girl's parts in a Shakespeare play. I remember that part because the teacher was teaching us about how boys played the girls parts.
I think she joined an acting troupe but I'm not sure.
Not too much to go on, but hopefully it triggers someone's memory.
