(view spoiler)[1. The mutineers of Stellar Fox were turned over to the Federation's Joint Department of Justice.
The Castle Federation is extremely careful with their death penalty which means, combined with the degree to which they were duped, meant most of the mutineers will face a semi-dishonorable discharge. Those responsible for deaths or significant sabotage will also be facing jail-time.
2. Since no one in book 1 was ever going to *execute* Damien, I'm guessing you mean the Guildmaster at Corinthian who was going to take away Damien's magic?
Within the confines of the knowledge he had, what he did was entirely correct. The existence of Rune Wrights is a highly classified secret (since the only ones known before Damien were the royal family).
The safety measure to prevent that causing major issues engaged perfectly - only Hands can mete out certain punishments. Had Damien not escaped, he would have been taken into Alaura's custody and, well, a large chunk of Starship's Mage's plot wouldn't have happened XD
Were Damien to meet Guildmaster Varren, he'd likely be very *confused* at Damien's new status, but he wouldn't be Damien's enemy. It was never personal for Varren, just an unpleasant duty. (hide spoiler)]

Just wanted to say that, having just finished Terra & Imperium, I really enjoyed the Duchy of Terra series and I'm looking forward to further adventures in that universe. Your detailed focus on strategy & tactics makes for very interesting reading; reminds me a bit of the Battlestar Galactica (2004) series. Is there an evolutionary reason the core powers all resemble insects?
