He was afraid. And he was just a young boy. His younger brother went into shock.... all because of him, or so Mark thought. Children blame themselves for whatever happens around them.
Also, there were plenty of things he shouldn't have been doing at that time:
1. He was going to smoke a cigarette - something he hadn't told his mother.
2. His brother was with him because Mark was about to "teach" him how to smoke a cigarette, another thing he wasn't supposed to do.
3. He saw a person committing suicide, and was almost killed himself - really frightening things.
4. His brother passes into shock.
All these really rattled Mark. He was probably a bit afraid of the cops...
So.... that's why he didn't come clean.

I agree with Jason Bourne, there would be no story if the kid told all right from the beginning. He should have, actually.
