I think it's because she feels very, very guilty towards Ishigami for his mother's betrayal. From the novel we know that Misato doesn't agree with her mother being with Kudo, because she feels that Ishigami's sacrifice for them is very big. But when her mother texted that night that she would be home late, Misato knew right away that her mother had a date with Kudo. I think Misato has a very deep sense of empathy for Ishigami, plus another factor is that she feels pressured by all the situations that occur. that's what drives her to do self harm.

Appeared to me to be remorse and guilt. Young teenagers are extremely vulnerable emotionally. The events in her life were traumatic.
