Also, not sure... is it that different of a book that it needs to be separated?

Graphic novel adaptations are not combined with the original work.

There is also a sample here from DC Comics that shows the same.
Also, if you look at the Wikipedia entry for Stardust, it says "Stardust (1998) is the first solo prose novel by Neil Gaiman. It is usually published as a novel with illustrations by Charles Vess." AND "Gaiman retains the copyright to the text and in 1999 decided, encouraged by publisher Avon, to publish Stardust as a conventional novel in hardback without illustrations"
I'd say they can/should be combined.

I looked at the preview sample available at the Vertigo site (linked above) and compared it to text in the novel using Amazon's look inside feature. The text appears identical, with only difference being the presence of illustrations.
Therefore, in this one case the should probably be combined. However, I would remove the words 'Graphic Novel' from the illustrated editions. Instead, the words 'Illustrated Edition' should be added to the edition field for those editions. A librarian note explaining why these items are combined (when 'graphic novels' usually aren't combined with the text novel) would probably be a good idea.
The two versions being same text is also confirmed by Wikipedia:

It keeps giving me a problem with the date of publication.
Because the pub date for the edition was earlier than the listed pub date for the work.
I fixed it.
