As you said, you already created an alternate cover edition:

As this record represents the e-book as well as the Kindle, we would not remove the old cover.

You can edit the edition with new cover and select it as default/primary edition.

Please don't link to edit pages.

You can create an alternate cover edition for the paperback as you did with the e-book. Use the small "..." button at the top.
