A friend recommended this book a while ago however we have unfortunately stopped talking. I did start reading their copy and I remember that it is a book about an autistic teen? I believe trying to solve the murder of their neighbor's dog. This person also liked prime numbers so the chapters were given in order of the prime numbers as opposed to 1,2,3. That is really all I remember but I remember really enjoying what little I was able to read and would love to find it again to finish.

That's The Curious Incident of the Dog in the Night-Time. I didn't remember about the chapters being numbered by the prime numbers but I've just checked my copy and they are numbered that way.Edited to add: The other details you've given fit too.
