I don't remember much about it to be honest but I remember some distinct details like each kid had meals custom tailored for them with strange drugs in the food, when the kids were deemed ready they were put in a machine that would remove their powers but would also cripple them in one way or another, I remember the main reason the facility was made was because the lead scientist accidentally killed her sister while flying with her when she was a kid so shes hated superpowers ever since, the main character also had the power of flight which is why the lead scientist hated them because it dug up painful memories and if I'm not wrong after the main character was put in the machine that takes away powers their legs got crippled

Hmm, it’s been many years since I read this, so some details are fuzzy, but the part about the kids with superpowers and the drugged food remind me of “The Girl Who Could Fly” by Victoria Forester. The main character has the ability to fly, and I do remember a female scientist hating her abilities. Is this it?
