YA or Childrens Book where the main heroine time travels on a ship with a boy and has magic powers

Honestly I read this book about 10 years ago so it's been out since maybe 2013. And I know it was part of a series though I think this book was the second or third?
I can't remember too much about it since it's been so long but I think the girl has magic powers and time travels on a ship with a boy and an older man? Maybe her grandfather?
I think they're either running from some bad guys because at some point they have to sneak into the bad guys hideout for something.
I'm not sure if this bit is correct or from another book but I think near the end they are in some kind of cave? Ice cave is in my head but I don't know if that's correct.
