The book was about a boy who goes on the run, after an incident, ends up running away with another girl to a Scottish castle where a professor lives.

Could this be Flight of the Grey Goose? It has the boy on the run, a girl who's helping him, and a Scottish castle, although I can't remember if the owner of the castle is a professor.
