SOLVED. Teen lengthy series- female- kinda Bourne trilogy plot. [s]

I read the books between 2003-6, there were many books in the series (maybe 30-40?). They were in the 'teen' room at the library, but definitely more mature than most YA. my memory is fuzzy but I remember the main character was a bada$$ teen girl who was always being chased and had great fighting skills. her life was a mystery she was always trying to piece together. I wish I remembered more, this is driving me nuts!!
