I read this Young Adult novel in 2005-2007, and it seemed fairly new to the school library. so can't have been published any sooner than 2003, most likely.

Basically a poor girl has magic awaken, and it gets noticed by the people of her village. before she gets in any trouble, a travelling bard picks her up and they travel to a magic school where she learns some of how to control her music and rune based powers.
They have to go on the run, and while sheltering at an Inn, they meet the innkeep's son, who has the falling sickness. a rune they have has a convulsing man on it, and they give it to the boy, and it helps stop his seizure. the bard says he "always wondered what that one did"

I know this book is NOT by Allison Croggan or Mercedes Lackey, or Garth Nix, or Kate Constable. From what I remember, the cover was very similar to the original covers for "the Naming" "Sabriel" and "The Singer of all Songs". The background was either black or dark forest green, and there was a framed full body portrait of a young lady in a simple green dress.
