I read 3 similar books at the same time, so I hope I don't get the details confused. (It's not the books by Kass Morgan or Aimee Kaufman)

Spoilers below

Secret location Space training school, there are many different groups of students, not all human.
Main character is a girl spy (?) for alien/other race- at one point she climbs the walls in the dining room.
The girl and a boy take a spacecraft (maybe as a training exercise) and find the enemy spacecraft- for her to report back on her findings. She returns to school to warn them that her people are really the enemy.
The enemy spacecraft is run by this girl's traitor brother. He killed all the people abourd and then disappeared.
