The covers don't match, but how about the Dark Visions trilogy by L.J.Smith?
No those aren't it, thank you though!And I think the title was short.
I thought it was Alias, but it's not.
*UPDATE* The girl has a tattoo or marking on the back of her neck. I kind of remember it. It kind of looks like an X with other things.But that's all I've got.

The book is about this girl getting put into this place with people like her. They have some sort of powers.
Along the way she meets a guy, i think his name is Lucas, but not entirely sure.
They run off and the people from the institution or whatever is after them.
The book cover of the first book had a blonde girl behind blue shattered glass.
The sequel was her and a brown haired boy behind red shattered glass
The third book i believe was green.
