It came out in 1998.
The hero is a young girl raised in a facility by the secret part of the earth government, then it all burns down and adventure happens and she eventually saves all mankind from a conspiracy.
The main character has multiple personalities, induced by her handlers to compartmentalize her secret agent training. She occasionally has dreams of her favorite teacher giving her advice. These are pre-recorded messages implanted in her subconcious.
Her main companions are a hacker fella who is almost a romantic connection, and an autistic professor from the planet of the neurodiverse. Although that term wasn't in use at the time.
I most remember the setting. That the first age of space travel accidentally mutated the bodies of all human colonists, so that's why there's star trek style "planet of the hats" factions in outer space.
Except one planet got mental mutations, so neurodiversity is taken for granted in thier society. Harmony is kept in part by the custom of painting or tattooing ones face to nonverbally let others know what the deal is with your brain.
Then that same planet of neurodiverse figured out another way to travel the stars, that requires a special secret guild of pilots to fly through hyperspace.
Also, every citizen in civilized space has a computer implanted in thier brain at birth to access "the net". And there's a lot of classism related to that.

The evil conspiracy was created by an ex-pilot from the pilots guild.
The pilots guild are all extra-insane, they have to be in order to guide the ships away from the demons that live in hyperspace.
One of the main girls personalities is a hyperspace pilot somehow.
At the end she goes to the planet of the neurodiverse to figure herself out. And leaves the romantic hacker fella behind.
