2. Because plot holes happen. Or maybe because he saw just how bad the world was in book 2, and thus did not want to know anymore.
3. Because people can be selfish. Heroes are not without faults. It's part of what makes a good character.
4. ...You know, I was never really satisfied with him trusting Brenda either.
5. Because they did escape. The way I understand it: Thomas n' gang escapes; they are told the Gladers went to Denver. Of course, the Gladers never went there. Thomas is tricked into going there so that he can get his brain machine taken out. (Or so I believe.)
6. Because Thomas is isolated from the memory-restored people for the rest of the book.
7. Because he wants to forget. The world is a horrible place, his parents probably died a horrible death like everyone else he probably knew before then. It's just easiest for Thomas to deal with it by avoiding it.
8. "TAKE HIS BRAIN!" -Hitchhiker's Guide to the Galaxy. Scans aren't perfect. More precision could probably be achieved by "opening up the hood" so to speak.
9. An island in the Pacific, probably. There's thousands of them, most of them uninhabited.

2. Why Thomas opted out of having his memory back even after ranting about his memory loss for the last two books?
3. Why was Thomas so selfish throughout the book where he kept on taking one stupid decisions after another?
4. Why was Thomas so trusting towards Brenda even when she lied to him and was working for WICKED and was so adamant of Teresa being the betrayer even after getting the explanation from Teresa and having the dreams about them in the past?
5. Why was Teresa and gang were told that Thomas, Minho and Newt had escaped before this even happening?
6. Even when most of them gets their memory back why was there no explanations from these people?
7. When Thomas meets with Hans to remove the chip from his head why did he choose not to have his memory back. This time there was no threat of WICKED giving him any false memory?
8. Why would you want to remove a persons brain to make a blueprint? With all the technologies displayed in all the books didn't they have a simple technology of scanning the brain and make a blueprint?
9. Where is this paradise which is free of other humans, no one has inhabited this place and can't cranks reach this place. Is this place in some other planet?
10. How can the intelligent people like scientist and people from combined government of all nations release a deadly virus without even having a antidote or cure in the first place?
