What doesn’t fit is that while Clary’s mom was very protective of her, she was never abusive or locked Clary in a closet, so it’s probably a different book.

The main girl was never allowed to leave her house. Her mother made her always stay inside, and made her do a lot of training such as martial arts. If I am remembering it correctly, the mother was also pretty mean and abusive to the girl, making her stay locked in this tiny closet if she misbehaves.
One day the mother leaves and doesn't come back for a while. I think this happened while the girl was locked in the closet but I'm not sure. Somehow the girl ends up going with these people that are "like her"-- the girl has some kind of super powers I believe. (The guy who found her ends up being her love interest.) The people who took her also have magical powers, and I think they train to fight some kind of monsters or maybe other people who use their gifts for bad. It turns out that the girl's mother had actually been apart of this group but left, and she had never allowed the girl to leave the house because she was trying to protect her or something.
Once the girl learns this, she braves going to her childhood home, and she is attacked by the bad guys there in the basement.
In another part of the story, the bad guys are after the girl and want her to sacrifice herself in exchange for stopping their attacks on the rest of the people. I guess she is really powerful or special in some way. In one scene, she is kept locked in a cell in order to keep her protected. However, the guards are cold to her and resent her because they think she is being selfish by not sacrificing herself. I remember that at the end of the series, the tables turn and the guard apologizes for thinking that way.
I feel like I might've gotten some of the plot stuff wrong, but if anything sounds familiar please let me know!
