The main character I believe is a girl with two brothers and the girl has some sort of special abilities, as does her little brother, which makes them special in their community. They're a not-quite-human species, lacking modern technology and the like. There's a species of which these people are afraid, who live underwater and are some sort of human/fish hybrid. There is also a species of "giants" who have "magic powers" but **SPOILER** (it is later revealed that these are modern humans and their "magic" is modern technology) **END SPOILERS** At some point they all end up working together which involves the not-quite-human species going underwater to the fish people's land and they almost drown. Later there is a discussion between the three species about who is really "human" because they all consider themselves human. I read this about 10 years ago so it's not extremely new.

Could this be Diana Wynne Jones' "Power of Three"? I don't know about the fish creatures, although I believe there was a watery element to one of the types.
