Patricia McKillip's Riddle-Master (I normally think of this as a single book as that's how I read it, but the first big twist is at the end of the first individual book).
Genesis has a big plot twist at the end. Also, while it's only 150 pages, don't let the length fool you, it is very deep.

An Instance of the Fingerpost is twisty, for sure. It presents essentially the same sequence of events but from four or five different viewpoints, and by the end you realize that what you thought happened might not be what happened at all.Gosh, I need to re-read that...
I'll toss in some for younger audiences:White Cat by Holly Black (the next two books in the series are very twisty as well)
Return to Exile by E.J. Patten
The False Prince by Jennifer Nielsen (although I think pretty much everyone knows that)
Cuckoo Song by Frances Hardinge (not so much for an individual instance, but the creepiness of the book and the uncertainty of everything)
Kingdom of Ash and Briars by Hannah West (I thought it was clever; many people disagree)

Thomas by Robin Jarvis has several twists, including a major one near the end that changes how you view the previous events.

The lightkeepers daughters has twist in it. If you don't mind ya you should check out we were liars. Another ya that is kinda twisty is the female of species, it is kind of dark.

Try The Girl on the Train
