YAY, i found it. Its SYLO by D.J. MacHale
1st book: There are a villages on an island, that gets surrounded by the navy, stopping them from leaving the island. There's a rebellion from the people. Three teenages (2 boys, 1 female) escape from the island using two boats. While escaping, one of the boats vanish, and they (guy, girl) see a group attacking the navy. (Not sure since, there are another guy and girl that end up with the surviving two)
I cant really remember the 2nd, its just they finally get to the mainland to discover no one is there anymore and that 'planes' attack by making whole city blocks disappear.
3rd: The group attacking is from the future, attacking the past because of how their environment has become desolate. One of the teenagers (girl), is from the future to spy. The four teenages attack the future people, and is trapped in a bomb shelter,, that is meant to keep the nuclear blast in. It goes off and sends the teenages and a bad guy into the past (1900's, where nuclear bombs have existed) The teenages move to study and to learn how to make a clean energy source, using their knowledge of the future to help them earn money to start the idea off.
