Where does the girl running up the tower get transported to?
I think they all get transported to some other universe none of them are familiar with.
Was it the Golden Compass series? She has a knife that helps her open doors between dimension
Hmm, I don't think so! I don't remember it centralizing on one particular character. The first few chapters were each of the children's stories and ended with them getting transported one way or another to one universe where they meet, and then they venture off together.
Do you recall how old the protags were (pre-teen, teen, YA)? Do you recall what the point was in them being drawn to this other world -- did they have to find something, do something, rescue someone? What was the new universe like: medieval, modern, alien, high-tech?
Unfortunately I can't remember why they were called into this other world at all. If I had to guess I think they were pre-teens - teens!And the new world I ~believe~ was fantasy but I wouldn't say medieval.

YES! This is definitely the Diadem series by John Peel (first book: Book of Names), and you are officially the third person I have ever run into who's read it.Also, you just made me notice that there's an 11th and 12th book. This is like when I found there was going to be a 7th book after seven years!

The bits I remember were that it involved 3-4 protagonists from very different universes coming together. I think one universe was our own and a girl was running up a tower before she was transported, another was a "digital" world where anything you wanted would magically appear (though the boy in this world runs away and discovers there are actually slaves working hard to make all of that happen), and I'm pretty sure another was a princess who was supposed to marry someone and ran away.
Can't remember any more about it though!
