Charlie knew he and Algernon had a connection. Charlie almost definitely didn't realise this intellectually at the end, but his subconscience still did. The whole point of the story, IMO.


He felt bad because he knew he was going to have the same fate as him


Charlie most likely came to this conclusion after thinking about it


because otherwise, the title of the book would have no meaning.


I agree with Peter and Robert.


Because Algernon was always HIM. For Charlie there is no difference, it wasn't a mouse that died, it was a part of him. It was the hope he had for a better life and possibilities, when that died, he couldn't let go of it. The most heartbreaking part of the story is when Algernon dies. Because, in all reality, that is when Charlie started to die for the reader as well. They share each others lives, they are parallel they are same. They are both just test monkeys to scientists but so much more to each other and the reader.
