Total shot in the dark but this makes me think of the Everworld series by K A Applegate. I only read the first one but it sounds similar to what you described.
That series sounds more modern than the one I'm looking for. There were pretty much no 21st century aspects to this series.

They were published between 2001 - 2003, but I'm pretty sure this is Anne Bishop's Tir Alainn series. Witches keep the Old Places and are being persecuted much like the Inquisition period. Fae live in an Upper Realm much like Olympians. The roads between the two are disappearing. Major (view spoiler) By the end of the series, we also discover (view spoiler)

It was a series with multiple storylines in multiple worlds. Witches were being tortured and persecuted and this leads to war.
There was a storyline involving a cottage on a cliff by the sea and gods and goddesses (or possibly angels) were involved in this line.
I feel like the books were written by a man or an author going by initials only.
I also think the series was named after one of the worlds.
This is all I've got haha, if you guys can figure this out YOU must be witches (or wizards)
