Confused about the ending...please help?

So it's been a couple of months since I read the most recent TMI book, City of Lost Souls. I JUST finished Clockwork Princess and was confused with how Jem was no longer a Silent Brother. He said it was a long story about Lightwoods, Fairchilds, and Herondales. Obviously he means Jace, Clary, Alec, Isabelle, etc, but I don't remember anything to that extent. What happened between them and Brother Zachariah?

when clary gave magnus the book of white, he said that he has personal business to take care of. We assume that the personal business was to find a cure for jem.

The Epilogue in Clockwork Princess is set AFTER the events of City of Heavenly Fire. So that 'story' hasn't been released yet.

it was during i think city of bones when they do to the city of bones that was their first interaction and the brother was talking about his loved one which is tessa

Emma, we dont know what happened yet. We'll get to see it in City of Heavenly Fire. He(Jem) just tells us that he found the cure because of the Fairchild,Lightwood and Herondale. I really look forward to read about that story in the next book.
