I'm so confused about the ending. Why does mauve want to take Aelin away? And what does it mean that Aelin and Rowan are 'mates'? What does that have to do with his ex-lover? Also why was Aedion angry with Lysandra for lying about knowing Aelin's plans all along?

Maeve wants to take Aelin away because:
Maeve thinks she still has the two Wyrdkeys (but Aelin slipped them to Manon before leaving). And because Maeve knew about the whole Queen Who Was Promised thing and she didn't want Aelin to put back the Keys so she could use them for herself.

Summary of the Mating Bond:
In Sarah J Maas' other series, A Court of Thorns and Roses, the Mating Bond is explained in a lot more detail, and as Maas has stated that the series are in the same setting - just another Wyrdgate (I think that's the right word) away - we can expect the Bond to be somewhat similar, and just between Fae (as far as we know).
In the Throne of Glass realm, we can be certain that the Mating Bond is a bond between two people, that is considered to be rarer and more special than the bond between two married people. It is similar to the idea of soulmates and we (finally!) know that Rowan and Aelin are Mates. From Rowan attempting to communicate with Aelin across the sea when she was taken, we know that individuals of the Fae species are able to sense their mates and communicate down the bond.

While we are not sure if someone could have more than one Mate - Maeve revealed that Rowan and Lyria were not actually 'Mates'. Maeve knew that Aelin and Rowan were destined for each other and wanted to use Rowan against his future-Mate to her advantage. So she guided Rowan to Lyria that day and made them feel something like the Mating Bond with her magic - only to orchestrate Lyria's death to break Rowan so she could snatch him up and have him swear the Blood Oath to her. This way she knew Aelin would have to come to her to get to Rowan.

Why Aedion was angry with Lysandra:
Aedion was angry that Lysandra didn't tell them what Aelin knew and was furious that his queen was taken. And the fact that he has feelings for Lysandra and was expected to see her pose as Aelin and sire his children was too much for him to handle, I suppose.
