It was one of the hunters (who were hunting Kino) who heard Coyotito's cry and thought it could be a coyote, so he shot towards the sounds of the crying and hit Coyotito's head. And I'm guessing they felt same going back to the community because they decided they were going to throw the pearl back in the water. Then they wouldn't have people hunting them to get their pearl. Also, one of the main reasons to keep the pearl was to pay for Coyotito to be educated. With Coyotito gone, they probably felt that one of the biggest reasons for keeping the pearl was gone, and they also probably felt helpless, and they had nothing (really) to protect anymore.
