Mind you, my favorite fantasy protagonists (like Daniel Polansky's The Warden) are flawed to the point where many would consider them villains, but I get what you mean with this question, so I'll answer as you intended.
My favorite would have to be Charlie Manx of Joe Hill's N0S4A2. The thing I love about Charlie is that his own tortured logic makes his actions absolutely justified. They also represent a vision of a dominant culture that isn't real, and remind the reader that people who truly want to hurt others will always find a way to rationalize it to themselves.
This terrifies me because it is so realistic. Every criminal and terrorist I've ever dealt with in my career has a perfectly "logical" explanation for why their particular brand of murder or theft was okay. It makes Charlie feel *real*, and that makes him feel scary.
