Why do you think Theo was so mean to Eleanor? It seemed to me as if she was always laughing at her and making fun of her but I don't know why. Was she simply that way? Was the house making her be like that? (don't think so but hey, there's a possibility)

They become super close and Eleanor feels comfortable with her. In my opinion (and correct me if I'm wrong), the house was making Eleanor super paranoid and I think that the house 100% made Theo's attitude and responses towards Eleanor come across mean and hurtful. So each day that passed while Eleanor was in Hill House, the house was making her more and more paranoid.
