Challenger Deep is supposed to be the deepest part of Caden’s schizophrenia. He finally reaches it when he stops taking his meds and starts to fall into the real truth of his schizophrenia. The captain represents his mind and schizophrenia itself. The captain lies to him, the way the voices in his head lie to him. And when Caden finally does reach the bottom, the ‘treasure’ the captain promised was really chocolate, showing that what the voices said in his head really wasn’t true. His journey on the ship represents his journey in the hospital.
