So, the ending with Isra finally taking the girls and running away...are we to assume that this relates to Deya's memory from earlier in the book and that Adam was on the subway and caught Isra trying to run away with the girls and that is why he killed her?

Absolutely

A) after taking the money stashed in Adam's drawer, collecting the girls' birth documents, and getting on a subway train, is there any chance that Isra lost her resolve and would decide to go back to the family home? Definitely not

B) Given how much Fareen berates Sarah for suggesting going to the neighborhood grocery store when the family is out of food, I highly doubt the picnic was planned. Based on what we've seen, it seems really unlikely that Adam would ever agree to let Isra take the girls on a trek alone in the subway

So if Isra would never turn back after deciding to leave, and since Deya remembers the family meeting Adam in the subway on a journey that he would never agree to, it seems like the only plausible interpretation of the ending(less)
