I think so too, I hadn't thought of that interpretation. Michael left right when the boys needed him the most.
I think it's both. I also think Penny imagined/saw her father with her as Clay carried her to the garage.
There is a different section in the book where it says they began to call him him the Murderer because he left all the boys in the middle of the night.

But I also assumed they called Michael the Murderer because he "killed them" by leaving. The phrase is used in metaphorical senses throughout the book.
