Sophie Father Mackie didn’t kill anyone. When he and Elizabeth are talking in the confessional, it is actually her speaking, and making up a story to entice him to talk. We are led to believe it is Father Mackie speaking until near the end of that chapter.

Jill Davis Okay but why did he fall apart crying when Bogdan engraved the name of the murdered man on the tombstone of Maggie?

Efmartyn That wasn't the murdered man's name. It was the name they gave the unborn child who died with Maggie.
